There was just something in John's expression in that final scene - I know JFlan was playing to the idea of Sheppard seeing the "Dr. Conrad" AI instead of the "Kolya" AI - But since it's able to concoct an appearance that only the recipient can see, I didn't see why the illusion couldn't be different for different viewers in the same room.
After torturing John so much, I thought it might be nice for the AI to let him see his mom again. Malozzi's blog referenced a deleted line for the script that attributed Sheppards self torture with guilt about his mother.
